Repositories without a checkpoint currently fail before processing any documents: the bootstrap branch supplies an incorrect empty-tree ID to a detector that requires commit objects. Even the correct empty-tree ID would be rejected by ^{commit} verification.

Enumerate the initial snapshot with git ls-tree -r --name-only -z at a verified HEAD commit, then apply existing include/exclude filters. NUL-delimited bytes preserve unusual filenames. Checkpoint-based runs retain their existing commit comparison.

Also address the recovery risk identified in automated review: progress previously committed before chunking and queue persistence. The repository pipeline now validates/chunks before persistence, stages queue rows and its checkpoint in the same transaction, and commits once. Persistence failures roll back; dry-runs save neither rows nor progress. New keyword options preserve the default behavior of standalone checkpoint, writer, and incremental-pipeline callers.

Closes #1128.

Validation:

  • Original HEAD fails both bootstrap scenarios at empty-tree commit verification. Before the transaction fix, preview and chunk-failure tests leave an advanced checkpoint, and queue failure leaves the session needing rollback.
  • Twelve real-Git/SQLite regression tests pass, covering bootstrap filtering, snapshot paths, empty trees, incremental/lifecycle runs, invalid revisions, SHA-256, initial and incremental dry-runs, chunk failure, rollback after actual queue SQL execution, checkpoint failure, and successful retry.
  • make lint passes, including the OpenAPI guardrail.
  • make test passes: 1,049 tests run, 6 skipped (1,043 passed).
  • make mypy reports the same 2,045 pre-existing errors in 193 files as the unchanged backend baseline; zero additional diagnostics.
  • Independent review of both the bootstrap change and transaction/recovery update found no blocking issues.
  • No dependency or schema changes. Local validation used Python 3.14; repository CI uses Python 3.12.3.

Upstream GitHub Actions for the initial submission reported action_required; remote CI has not yet executed. The local test results above are separate from remote CI status.

Summary by CodeRabbit

  • Bug Fixes
    • Fixed first-time repository harvesting so tracked files are discovered correctly, including files with unusual names and repositories using SHA-256.
    • First-time harvesting respects include and exclude filters and avoids processing untracked worktree files.
    • Empty repositories and invalid or non-commit revisions are handled reliably, and existing checkpoints continue to support incremental harvesting.
    • Dry runs leave repository progress unchanged, and failed harvests can be retried without partial results or progress being saved.

Walkthrough

When a repository has no checkpoint, the harvester now lists files tracked at the current commit. Non-dry runs commit harvest rows and checkpoints together. Integration tests cover first-run, incremental, dry-run, and retry behavior.

Change: Bug fix · Severity of issue fixed: Medium

Merge Risk: ⚪ Minimal · up to 5cfa0

First-run harvesting now discovers tracked files at HEAD and commits harvest rows with the checkpoint together. The supplied evidence shows failed attempts remain retryable; no actionable merge-blocking risk remains.

Security Architecture Review

Security architecture risk: 🔵 Low · up to 5cfa0

The change improves recovery by saving harvested data and progress together while preserving repository filters and commit-pinned reads. No introduced security concern was established, but concurrent operation and uncertain commit outcomes remain unverified.

Retained concerns
No architecture-level concerns identified.

Security review details

Security Blast Radius

  • inferred — The demonstrated changed exposure is repository content selected by configured path rules entering the existing harvest queue, together with checkpoint updates for that repository. The source does not establish tenant-wide or environment-wide impact.

Trust Boundaries and Controls

  • observed — The restored first-run path reads committed content rather than working-tree files. Revision verification uses an end-of-options delimiter; content reads retain path validation, a blob-size limit, and argument-array subprocess invocation.

Resilience and Maintainability Implications

  • observed — Regression assertions distinguish safe retry after rollback from ordinary sequential repetition: an unchanged snapshot produces no further queue rows. They do not establish concurrent-run serialization or recovery after an uncertain commit acknowledgement.

Commit the checkpoint and queue rows in one transaction.

IncrementalPipeline.process persists head before chunking and write_harvest_input. If either operation fails, the checkpoint can be durable while the initial queue rows are not. A retry at the same HEAD then compares that HEAD with itself and finds no candidates.

This ordering also affects checkpoint-based incremental runs. The new first-run enumeration makes the failure reachable for initial harvests; the previous empty-tree path failed before process.

Use one session transaction for the queue inserts and checkpoint. Do not commit the checkpoint before the queue write succeeds.
